1998 Civic LX cold start bogs down randomly

When I first start the car I have to let the car run for some seconds and give it a chance to bog/(sound like it is dying). If I don't let it bog down for I drive off, it will hesitate driving it. A couple of times so far it hasn't bogged down and while driving the car will cut off.

I changed the spark plugs and had to change the plug wires since they broke. I replaced the Autolites that was put in the car with NGK-R(copper) plugs that I got and the wires are Beldon Max wires from NAPA. The weird thing about it is also after I changed to NGK plugs, when it bogs down, it will last longer then with the Autolite plugs. I took off the distributor cap and looked at the rotor and the silver area is flawless except for one area. The area that isn't flawless looks like it was burned by sparks or so. My guess is to replace the rotor right?

Also when I first checked the ECU the codes I got was that the O2 sensor is slow to respond, catalytic system below efficiency and Misfire on Cyl 3. I cleared the codes and the only code to come back so far is O2 Slow to respond on bank 1, sensor 1.

I just rechecked for the codes. I dont have the O2 sensor one in which I have drove it many miles now. But now I have Misfire at Cyl 1 & 3 and Random Misfire

Well You probably need a new O2 but I wouldnt buy one until your sure that it's not the misfires killing the O2 sensor. But definitely get a new cap and rotor because that never hurts.
How's your gas mileage lately. Same, worse?
Are you loosing coolant or oil anywhere?
When did you last change the spark plug wires?
Does the spark plug in cylinder 3 look more messed up than the others?
When did you last change your fuel filter?

I replaced the plugs and wires about 4 days ago. I am losing a small but of coolant at the top if the radiator where the brace on the top screws on though it is small,we may get a new radiator or get it fixed, this is probably unrelated but I was filling the radiator back up and find a rubber washer in it and got it out. The car has been rebuilt so I am unsure if it is the original and etc. On the radiator thing it at one time had black junk in it and before thought it might be oil but turned it to be black pepper.

The next thing I plan to replace is the distributor cap and rotor since the rotor has a burned looking area

It does also have a bubble come up around every second but no water in oil either. Maybe it is getting air into the cooling system and that is why there is a bubble coming up.
