2000 Honda Civic SI Trunk Leak...BAD. Help!

So, I have a 2000 Honda Civic SI and it has a pretty bad trunk leak. I got in the trunk with a flashlight while someone sprayed the car from the bottom to the top and I found and patched 5 leaks with marine sealant where I have identified below.
But, when I was in the trunk with a flashlight I was laying on the plywood and when we lifted it up randomly in the patching process about an inch of water had gotten in the lowest part of the trunk. I NEVER saw that much water come from ANYWHERE when I was in there and we were spraying the car. Also, nothing above that pool was wet. No water trails or anything. It's like it literally defied gravity and came up from underneath the trunk or maybe there is something I'm missing??
So it rained pretty good the other day and I went to check and see if it was fixed and there was almost 2 inches of water in the spare tire dip and still getting super wet everywhere else. ]:<
The tubes going down each side of the trunk look dirty and dry like they haven't seen water in a good while, and when I was watching them in the trunk I never saw water in them or anywhere around them.
But when I checked it when it rained it looks like water trails are coming from where the tubes are. So that could be one place, but I think I have more leaks then just the tubes. And are those tubes from the sunroof or just drains from the back area of the car or what? Because I thought the sunroof drains went to the front of the car?

that body seal under the trunk is pretty common, tends to rust out also.

I had same issue with my 98 ex. Take the vent out and clean the edges where it clips to the inside of the trunk. You gotta take it out from the outside of the trunk between the bumper. Then put it back in with the vent flap hinge facing up, if its too broken buy a new one from local honda dealer.:lol:

Well I just didn't know if he meant some sort of seal underneath the car or the bottom part of the seal where the trunk opens. Because I know it's not the seal where the trunk opens and my main problem is the very bottom spare tire dip. So I was just making sure by getting a picture or something.

I know. It's pissing me off because I just custom built a super nice sub box to go back there and I CAN'T USE IT UNTIL I FIX THIS. D: We should all gang up on Honda and make them fix it. I haven't looked into it but they NEED to do a recall or something where we can go get it fixed cause obviously they didn't think the trunk out too well.

I agree that Honda should do a recall on the leak! I have a 98 ex that leaks horribly from the top some how.I have caulked in the past and it seemed to help but it is horrible again.

Im a year late on this thread but my 96 dx had a bad trunk leak. Talking the whole wheel well was filled. I got some 3m putty and sealed up all the seams where any weld would be. It leaks still but very very small. Any other ideas with fixing it?

Take it to a place that finds leaks.

That or get a friend, give them a water hose, get a flashlight, and get your butt in the trunk. Have them run the water all over the back of the car and use the light to find the leak. Fix said leak. If it is at a weld, have someone weld it up (unless you can weld it yourself).

Trunk leaks can be anything from a bad rear window seal, to a bad trunk seal, to a bent trunk frame, to a bad weld, and even a bad tail light seal. Could be coming from anywhere.

That spray flex seal stuff works well for this problem if its in the wheel wells or on welds. I got the clear and pressure washed my wheel wells and sprayed the seam. Fixed it right up.
