Come to stop and turn your car off - the noise will be gone. With lack of details I assume the noise you're intermittently hearing is the sound of your engine when it is turned on.

...With lack of details comes lack of support. The more the better!

When does the noise occur? Only 3rd gear? If you push the clutch pedal in does the sound go away? Does this sound happen when the engine is cold? Operating temp? Both? Is it a hum, a whistle, a knock? Does it happen when accelerating? Decelerating? What about when turning?

It's a grinding noise I think come from the tranny

Main shaft bearing bad. Common problem on the Civic transmission. Especially if you hang your hand on shifter when driving
