Does it go away when driving? Is there a whine when driving? Does it go away when you're moving and you push in the clutch?

When driving you can hear it still. When shifting it goes away but as soon as you let the clutch out it starts again. There is sort of a whine.

yep, probably input shaft bearing, or one/some of the various bearings on the mainshaft and/or countershaft.

you can fix it yourself for ~$60, or if you not confident enough to do trans work you can let a trans shop do it for around ~$1500

Yeah I figured it would cost that much to replace the bearings from a shop.
well it could be one bearing, could be multiple bearings. all i know is the most likely candidate is the input shaft bearing. i had a bad ISB back in 2004 shortly after i first got my civic, and i got it fixed at a trans shop. the charge a rediculous amount of money even to just open up the trans to inpsect it so even if it is just 1 bearing your going to be paying at least $1000-$1500. the second time my ISB went to s**t i said screw it, and did the research and bought the tools i needed to do it myself. theres even a DIY on it. costed me about $150 all said and done because when i opened the trans i found that one of the countershaft bearings was bad as well.

1000-1500 is steep i know thats what they charge and thats cool but man. If i do this myself i might as well change everything out then.
