HELP!! mysterious problem

I need help my wifes 99 civic ex blew the motor last year it had a d16y8 auto. I finally found a motor that i could afford but it is a d16y8 manual motor with no intake manifold. I was told that I could use the intake manifold off of the blown auto that i would just have to block off the 4 small holes at the top so i did and put it on and put the motor in the car leaving the trans auto. itcranks up and runs fine but......if the car has been sitting for a few min (go in the gas station wait in line and get a drink) when you get in the car and crank it up and began to drive you can drive about 100-150ft and it cuts out like the car cut off but it didn't if you hold the gas at the same spot when it cuts out and it wont start back for good 20-30 seconds ( long time when people are behind you lol) but if you let off of the gas and hit it again it start back driving normal after a second only does this when the car sits for a few and you start back driving only does it once when you start driving and never does it agian until you park the car for a few. HELP!!!! i've been racking my brain and emptying my wallet for the past 10 months trying to figure it out. Oh also I have changed all of the following to attempt to fix this all new parts - both o2 sensors, tps, throttle body gasket, IACV , mass air sensor, plugs, wires, dis-cap and rotor button.

Pinch off the brake booster vacuum line and try that if the check valve has fine bad or a leak in the line it will cause this problem

Sounds like a vacuum issue to me also...

I tried what you said I pinched off the brake booster line and it actually made it worse what does that mean?
