issues with HVAC 1999 Civic EX

Hello everyone I recently found this place and I am hoping you guys can help me track down a problem. I recently picked a 99 EX from my buddy and it has a few minor problems but nothing major. One thing that is rather annoying though is when I start the car I can hear a knocking noise similar to a motor trying to operate something that's not working if that makes sense. It lasts maybe 30 seconds then stops so I figured it was nothing major and I'd track it down eventually. Then yesterday I hit the button to recirculate the air and the noise started again so I've limited the problem to the HVAC system I just don't know what exactly is causing it and I am hoping you guys can help me narrow it down.

These may help:

The problem may be the recirculation control linkage or door. You can access the motor and linkage by removing the glove box.
