I have a 98 civic lx with the "square looking" intake manifold, and I want to put on a short ram air intake on it. Do i have to just remove the black square case with the filter and the lond plastic tubing and just place the other intake? or do i have to change the intake manifold to the "cone shaped" one?

for a lx u would need to remove the hole box and tubing in order to put a short ram or a cold air intake.

no. the CAI goes thru the hole the stock airbox and intake uses.

you dont necdessarlily need to take off your bumper, just raise your car up and take off the right front tire...start taking the screws out that hold the box and the screws that hold your plastic wheel well lineers and u can pull it back and do all your work without taking off your front bumper

Just pull that box straight up as hard as you can it will come off its just held on by like a really strong rubber band lol. If u get a cold air for you car it should just go down to the spot where there is a hole that leads behind the bumper and infront of the wheel well. I would take off the bumper to get the cold air in place it takes like 20 min (2 bolts under the car on the bottem of the bumper, 1 in each wheel well, and a few under the hood that are just plastic. Thats how i did it on mine.
