a couple weeks ago i was cruising around, hit vtec, and when i came to a stop i notice it was idling really really rough, like the car was even shaking (I didnt notice the check engine light, but i wasnt paying attention)

the other night i investigated further, and 1 instance while i was in vtec/after for a couple seconds the check engine light started flashing, then turned off.

I couldn't reproduce the same results after a couple more tries.

Anyone have any ideas to what could be wrong? (99 civic si)

If the check engine light was flashing, It means Catalyst Damaging Misfires. Thats when you want to turn the car off Immediately. The same thing happened to me, i went to check the code and it was a manufacturer code, something in the 1300's. I did some looking around on forums and some people told me to take a glance at the cap and rotor. There was some corrosion on the contacts but nothing too bad, i put a new cap and rotor on and everything was good for a while. The only thing is, i had my check engine light blink multiple times, thinking nothing of it, and it melted my catalytic converter. So i just cut the cat out and welded a pipe in, put in a o2 sensor cheater plug, and called it good, it runs alot better, idles great, and so far, everything is good. good luck, hope i helped.
