Axles

Is the automatic and the manual axles the same. I don't need to customize the brake or the hub or anything.

Nope. axles are the same between auto and manual. Completely interchangeable. You really dont even need to pull the axles out of the knuckle's. Just pop the ball joint, and pull the axle out of the tranny.

hey EJ6civic27, ive been looking to do this conversion for a while, but with how the economy is i had to put this on hold. i had bought almost half of all the parts for this...
-tranny
-shift linkage
-ecu
-mounts
-slave cylinder with lines

in the past months alot has been looking good and now i have the money to swap to a B series, question to you is, if i was to purchase a 'complete' swap, the only thing i would need to purchase would be the pedal set??? and what about the reverse and speed sensor, would it work with a b series???

It all depends on what your swap comes with. You'll still need the clutch slave cylinder w/the lines, b/c most swaps dont come with them. It MIGHT come w/the slave cylinder, but more than likely not the lines. The speed and reverse sensor should already be attached to the tranny if you get a complete swap. And yes, it will all work with a B-Series. You'll definately need the pedals as well. Dont forget the shift linkage as well, some swaps dont include them.

D and B series slave cylinders are the same, FYI.

Clutch master cylinders should be the same for all 92-00 Civics, regardless of the motor.
