Just installed my AEM short ram. Think I had some cheap eBay intake before but there is a black hose that just sits there.

Where is the valve cover breather hose plugging into? It should be going into the little nipple on the intake pipe

and shouldent the yellow hose plug into the nipple of the intake?

Well when I got my Civic it had a homemade intake on it and I have that same problem; an open black hose.
Like THEDARKONE said, shouldn't the yellow hose on the valve cover be plugged into the intake....

No it shouldn't look like that. Leaving that tiny bit open will suck in contaminants. Like the others said, the breather hose for the valve cover should be attached to the intake tube.
