Got a project car, I need your help!

Hey all
Just purchased a 98 civic coupe as a daily driver/project car, I got the car pretty cheap due to the fact some of engine compartment components had been stripped. It's missing the a/c condenser, power steering pump, air intake, and I believe the emission controls. Before I bought it I did take it for a test drive and it seemed to run/drive pretty well. It did have the check engine light on when I bought it but didn't have a diagnostic tool with me to pull the codes, I figured since it had things missing it would throw a code for it. The car has a D16Y8, anyone know if it came stock that year or has it been swapped?
Anyways the next day I take it for a drive and at idle the rpms fluctuate, but only in neutral. I found it was a pretty common symptom with 6th gens, I have tried to clean out the iacv with some brake clean, unplugged the 7.5 back up fuse and started it back up and at first it seemed to idle slow and it kind of felt like it was mIssing and then started to do the idle surge again but lost the missing feel. I read another cause of the surging could be due to vacuum leaks, hardly any of the vacuum lines go to anything, so I need your guys help.
When going in to buying this car I knew it would be a project car, the goal is for a reliable daily driver. I'm mechanically inclined but I'm just not familiar with Hondas. I did buy an aftermarket air intake for the car, nothing special but it gets the job done. I need to know what to buy to get all the vacuum lines connected or know another solution, I'm open to suggestions! Thanks! Pictures below

Sounds like quite a project. The D16Y8 did come stock in that car. As far as the vacuum lines go, I would look around on here or google for a diagram to help you get it straightened out.

I have a chilton for it but would like to see some real pictures as well. Yes it should be quite the project, should keep me busy for a while in my spare time. Is there anyway to tell if the ECM has been changed? Is there anyway to get a stock wiring harness? Ive been noticing a lot of bad workman ship and have fixed multiple horrible splices. With all the things missing I just don't know what has all been done to it.

Hey. Yeah sounds like quite the project. U should be able to find pics on the web. As for emissions stuff what exactly did he tell u was missing? Also easiest way to start taking care of numbers is to pull the cel codes

Pulled the codes already with the jumper wire on the service pin, and got 5 and 9. One dealing with the map sensor and one the CYP which I have read is due to the distributor. Please correct me if I'm wrong. Is there any way to test the distributor or the map sensor? I bought some sensor cleaner and am going to try and clean it up tomorrow and see if that does any good.

I did find pictures online but they were mainly just of the whole engine bay I need some that are closer so I know where the components are mounted and wired.

He didn't say what all was pulled unfortunately, anyway to tell from the pics on the photobucket? I can take more if needed.
