Engine and Transmission stopper help

Hey guys, Im having a tough time w/ my 2000 EX. When I bought it it was popping out of second and grinding third. I replaced the trans w/ used, replaced shift linkage bushings, and a short throw B&M shifter. It know longer pops out of second but still grinds third 1 out of 5 times. I had already replaced te lower engine stopper mount and will be doing the trans side tomorrow. First question is concerning the stoppers and there fit. Are the center bushings supposed to be approx. 1/2" bigger than the stud that goes through the center? Both sides are like this, so I assume it's correct, but it makes no sense to me why they would be like this. If these stoppers don't take care of the problem, what else could it be? A worthy note, is that a majority of time when this happens, it is right after I made a hard turn from a rolling stop, and shifting to third on the straight. Any info is helpful.

Sounds like syncronizers..
Thanks for the reply, however I would think that if it were synchros it would happen each and every time. I forgot to mention, it has NEVER happened on a 4-3 downshift. I must be missing something, just don't know what. I'm still really curious to know if those stopper mounts are supposed to be a loose fit, as opposed to a typical motor/ trans mount. Thanks
