Yeah it's the shifter, not the linkage. I would try tightening it up. If it loosens again, replace the shifter bushings.

The backfiring sound you're hearing from a straight pipe is known as back chatter (I believe). It's much different than ALS. Anti Lag Systems are used to prevent turbo lag. You're hearing the backfiring sounds with your straight pipe system because your exhaust lacks pressure. Uncombusted...

If it's just surface rust, you should be able to sand it down and primer over it. It won't look the best, but anything is better than rust. If the rust is pretty bad, I'm honestly not too sure, as I'm not a paint expert.
